1990 Geo Prism

I have a 1990 Geo prism I just bought. My check engine light is on, but I am aware that could mean just about anything. My current problem is that if it sits more than about 5 hours it has a hard time starting up and once started I have to floor the gas pedal for about 30 second for it to pick up speed. Once it does pick up speed it runs/drives excellent. I don't have this problem when I am driving around and the car is off only a couple of hours. Side Note: Car has a new transmission, and when I bought the car the battery had to be charged twice. Please help me>
