I have a 2000 jeep wrangler with a 4.0 liter, auto trans.

I have a 2000 jeep wrangler with a 4.0 liter, auto trans. The vehicle runs rough on initial start up in the morning or after it sits for about 10 hrs. every sensor and injectors have have been changed and it still does it. the vehicle does have upgraded exaust with a high flow convertor and muffler, could this cause it.? There is no check engine light on, has good fuel pressure and pressure holds overnight. it also has a new pcm. problem has been for about 2 years and is much worse at cold temp. but does it year round. there is a tsb on this but it is only for a computer reflash with updated hardware. this has already been done.

Already Tried:
replaced every sensor on jeep except tps. replaced all fuel injectors
