There are a few reasons why the starter may not engage, but since your working with the alarm, lets get that out of the way first. The wires you disconnected, where they under the left side of the dash and colored violet with a white stripe? If not this is the wire the "starter disable" is spliced in between.

To correctly identify you disconnected the alarm properly, the wires have to be traced under the dash and found where the original splice into the starter wire was made. The wire from the ignition switch is violet/white, when an alarm is installed this wire is cut in half and the alarm connected inbetween it, to reverse the alarm the wire have to be disconnected and the violet/white wire reconnected together with a "butt" crimp of the correct gauge, elliminating the alarm out of the loop.

Is your question that if the brakes are o.k. to use with the engine not running? If so the brakes will apply, but you'll have to use extra force on the pedal, since the motor isn't running there will be no power assist.
